На счет выбора профиля не очень понял, какой мне нужно выбирать при помощи eselect profile set ?
Если используте Gnome, то eselect profile set 3
etc-update предлагает. Прочел man в хэндбуке, но не понял, какой режим мне нужно выбрать.

Кстати, а не может влиять то, что у меня нет переменной SYNC в make.conf ?
У вас она дефолтная, посмотрите вывод команды
emerge --info | grep '^SYNC'мож все снести и заново поставить систему ?
Дело ваше, конечно, но лучше бы разобраться.
Покажите ошибке при сборке других пакетов.
Покажите ваш /etc/make.conf
Попробуйте всё же, выбрав с помощью eselect profile set ... нужный вам профиль и убрав из /etc/make.conf установленные вами лично, но непонятные вам опции, выполнить
emerge -b linux-headers glibc gcc binutils
emerge -ebk system
emerge -ebk worldP.S. etc-update, кстати, ничего не предлагает сделать?
