Последнее что я ставил был fail2ban, после него yum стал выдавать ошибки

Я имел введу что до установки fail2ban все норм было, потом yum начал выдавать ошибки

Попробуй заменить mirrorlist на baseurl в файле репозитория (одно закомментируй, другое раскомментируй).
Заменил вот что теперь:
[root@www ~]# yum update

По этому пути его вобще нету.
первая команда и так все вычистит
что вообще есть в /var/cache/yum/x86_64/6/base/ ?
попробуйте еще:
cd /tmp
wget http://mirror.yandex.ru/centos/6.3/os/x86_64/repodata/repomd.xmlчто вообще есть в /var/cache/yum/x86_64/6/base/ ?
Папка packages и она пуста
сделайте
yum updateи снова посмотрите. что там есть
